Is AI coming for bioinformatics pipelines? We decided to find out. We built a protein design pipeline over the course of a weekend. It then ranked 6th out of over 600 entries in the Adaptyv global competition to design Nipah virus binders Here's what happened: The Adaptyv Nipah Binder Competition is a challenge to design novel proteins that bind to one of the world's deadliest viruses We decided to use it as a test: Could we prompt Seqera AI to build a production-grade pipeline good enough to go up against the best? The results surprised us. → 108 commits → 30 pull requests → 100% generated through conversations with Seqera AI → A fully containerized, GPU-accelerated Nextflow pipeline The pipeline combined Boltzgen, ProteinMPNN, and Boltz2 to generate 200 candidate designs. Our top binder has an ipSAE of 0.858 in the competition, landing us 6th on the leaderboard. This is the new reality of computational biology. The tools exist. The infrastructure scales. Build or Buy seems like an old discussion in #data / #biotech circles. Well, I like to sit on the fence so why not **buy to build**? I wrote my thoughts on why when buying interoperability should be a key consideration and tldr; - No software will do everything that you need - If you can't integrate new models or tools for custom assays with a commercial platform your innovation might suffer - I don't want to make my data hostage to _any_ commercial provider I throw in a couple of examples of tools who do this right and are both user and developer friendly: Benchling and Seqera.
