The 0.4.0 release do not have the most recent changes from #98 and #115

To Reproduce

Steps to reproduce the behavior:

1. Look at the 0.4.0 release notes in the repo
2. Compare with the pr info in Prepare Simulation and App classes for OpenMC support, rework input file structure #98 and Doc changelog #115
