Follows Tarjan's strongly connected components algorithm. https://en.wikipedia.org/wiki/Tarjan%27s_strongly_connected_components_algorithm
Could be enabled optionally for debugging.
Merge master into dev branch.
This will fail on unaligned reads, but there is no need for it to.
