Using gh repo fork --clone, my remotes look like origin and upstream.

I want to use gh pr create and create a pr from a origin/feature-master branch to upstream/master.

Currently it is creating a pr from origin/feature-master to origin/master.

you can use

gh pr create --repo owner/repo --base master --head owner:feature-master

When using a gh pr or gh issue command in this repository, did you get a prompt like Which should be the base repository (used for e.g. querying issues) for this directory?

Do you remember what you selected as the answer to that prompt? The repo that you've selected will be used as the target for creating PRs in.

You can override that per-operation by using the --repo flag:

gh pr create --repo owner/repo  # "owner/repo" should be where the upstream remote points to

you can use

gh pr create --repo owner/repo --base master --head owner:feature-master

What do I have to specify to exactly get the behaviour that this interactive choice would lead to?

gh pr create

Use --repo to target the upstream repository when creating the PR:

# Your fork remote is usually "origin", upstream is "upstream"
git push origin feature-master

gh pr create \
  --repo upstream-owner/upstream-repo \
  --head your-username:feature-master \
  --base master \
  --title "Your PR title" \
  --body "Description"

Key flags

Flag	Purpose
`--repo OWNER/REPO`	Create the PR on upstream, not your fork
`--head FORK_OWNER:BRANCH`	The branch on your fork (`you:feature-master`)
`--base BRANCH`	Target branch on upstream (`master` or `main`)

Example with `gh repo fork`

gh repo fork owner/upstream --clone
cd upstream
git checkout -b feature-master
# ... commits ...
git push origin feature-master

gh pr create \
  --repo owner/upstream \
  --head kory-kaai:feature-master \
  --base main

Without --repo, gh pr create defaults to the current repo (your fork), so the PR targets origin/main instead of upstream/main.

Verify with:

gh pr view --json baseRepository,headRepository,baseRefName,headRefName
