The cpplint code deals with file extensions in several places in hard-coded ways (inconsistently), and does not allow cutomization. This PR fixes all that.

Hmm, it looks like this change introduced a regression where build/include_what_you_use checks aren't showing up. No idea why this would be, and could be because of my sloppy merging yesterday. I'm going to go through this more carefully and figure it out. Will resume working on it tomorrow

Ok, that wasn't actually a problem, just an artifact of cpplint not recognizing .cpp files as source files. Fixed in latest.
