Power cord replacement hazard

Warning: To avoid electric shock, use the SVT-type power cord in the United
States and HAR-type (or better) cord in Europe. The main power cord must be
replaced only with one of adequate rating. For information regarding what cord
to use in other countries, contact your local Waters distributor.

in the source, keep hand clear of the regions marked with yellow and gray

• Do not remove the mass spectrometer’s protective panels. The components

• When the instrument is in Operate mode, avoid touching the areas marked

Audience and purpose


Waters prepared this document describing the features and specifications of ACQUITY
2D Technology for both novice and experienced users.

Intended use of ACQUITY UPLC Systems with 2D


Technology
Waters designed ACQUITY UPLC Systems with 2D Technology to be used to perform
chromatographic separations. These systems are for research use only and are not
intended for use in diagnostic applications.

Calibrating
To calibrate LC systems, follow acceptable calibration methods using at least five
standards to generate a standard curve. The concentration range for standards must
include the entire range of QC samples, typical specimens, and atypical specimens.

Quality control
Routinely run three QC samples that represent subnormal, normal, and above-normal
levels of a compound. If sample trays are the same or very similar, vary the location
of the QC samples in the trays. Ensure that QC sample results fall within an
acceptable range, and evaluate precision from day to day and run to run. Data
collected when QC samples are out of range might not be valid. Do not report these
data until you are certain that the instrument performs satisfactorily.

1 ACQUITY UPLC System with
2D Technology

This chapter gives an overview of ACQUITY UPLC with 2D technology.

1.1 Overview

Waters ACQUITY UPLC® Systems with 2D Technology employ solvent managers


(pumps), a sample manager, a column manager, optical detectors, mass
spectrometers, and a wide range of separation chemistries to facilitate
multidimensional analyses. To meet the specific needs of your application, you can
configure a 2D system that includes as many as three ACQUITY UPLC solvent
managers and as many as three 515 pumps (or one 1525 pump). The column
manager (CM-A), which is a required part of all 2D systems, incorporates
programmable switching valves, and two, independent heating zones with active
preheating. Various core systems, all in the UPLC® family, are available as foundations
for 2D technology.

Tip: You can upgrade a conventional ACQUITY UPLC system to include 2D technology.

Using a system with 2D technology, you can achieve these goals:

• Eliminate matrix effects


• Improve peak capacity (gain selectivity and sensitivity)
• Improve ruggedness (cleaner MS source, extended column lifetime)
• Obtain higher quality data for decision making

2 Configuring the System

You must configure the system to operate under the control of Empower or MassLynx
software. You must also configure the Waters Pump Control software, and connect
external valves to the CM-A.

Important:

• To enable 2D features, you must operate the CM-A in Advanced mode.


• For information about the configuration of the pump and sample manager, other
than those listed in this document, contact Waters Technical Support.
• When operating any system that includes multiple pumps and valves, you must
know the pressure limitations of all system components including flow cells,
pumps, valves, and columns. Moreover, you must consider pressures at all
stages of the method during system operation, mindful that configurations and
operations vary in the level of pressure they produce within a system and that
the pressure on individual components within systems can vary.
• When you add or replace an instrument component of an ACQUITY UPLC
System with 2D Technology, repeat the procedure for configuring the system,
below. Proper communication cannot be achieved unless you repeat the
configuration procedure for the new instrument.

2.1 Configuring the system in Empower 3 software

Note: To use 2D technology under Empower control, you must use Empower 3
software together with Driver Pack 4.

To configure the system in Empower software:


1. Open Empower software, and select Configure System.
2. Select Systems > New > Chromatographic System.
3. In the New Chromatographic System Wizard, drag the modules that you want to
include in the system from the Available Instruments list to the New System
Instruments list, and then click Next.
4. Select the desired access under Allowed Access, and then click Next.
5. Type the name of the system in the System Name box, and then click Finish.

For systems under the control of Empower software, you must select the binary
solvent manager to be used as the system’s primary flow source.

To configure the system’s primary flow source:
1. From Run Samples in Empower 3, open the system Console.
2. In the console software, select Configure > Primary flow source, and then select
the binary solvent manager that you intend to use.

2.2 Configuring the system in MassLynx software

Mass Lynx-controlled 2D technology requires the use of MassLynx software with


Driver Pack 3 or Driver Pack 4.

To configure the system in MassLynx software:


1. Verify that all necessary instrument cables are connected, and that all
instruments are powered-on.
2. Open MassLynx software, and select Inlet Method.
3. Select Tools > Instrument Configuration, to open the Inlet Configuration dialog
box.
4. Click Configure, to open the wizard, and then click Next on the wizard‘s
Welcome page.
5. On the Select Pump page, choose Waters Pump Control, and then click Next.
6. On the Select Auto Samples page, select the applicable Sample Manager, and
then click Next.
7. On the Select Detectors page, select Waters ACQUITY CM, and use the
right-hand arrow to drag the selected detector to the Configured Detectors area
of the page.
8. Sequentially, select each applicable detector, drag it to the Configured Detectors
area, and then click Next.
9. On the Configured Communications page, click Scan for Instruments.

10. Verify that the list of ACQUITY® modules that appears in the Waters Instrument
Scan dialog box is correct, and then click OK.
11. In the box that corresponds to each instrument, click the list, then select the
instrument’s ID, and then click Next.
12. When the “Configuration Successful” prompt appears, click Finish.
13. If any of the detectors (including the column manager) do not appear in the
Selected Configuration Addresses section, repeat step 4 through step 12 before
proceeding to step 14.
14. From the Inlet Configuration page, click Events and Triggering, and then click
Next.
15. On the Choose Events page, click Next, leaving the default settings unchanged.
Note: You need not configure event wires.
16. On the Choose Triggering Method page, select Trigger by Contact Closure for the
Pump and Detector, click Next, and then click Finish.

2.3 Configuring Waters Pump Control software

Note: This procedure is required only in MassLynx software.

To configure Waters Pump Control software:


1. In the Inlet Editor, click Inlet.
2. In the instrument method window, click Config.
3. Enter an appropriate module name for each pump.
Example: In the figure below, pump 1 is named “Alpha Pump” and pump 2
“Beta Pump”.

4. Click Scan.
5. After confirming the presence of all instruments and devices, click Close.

6. On the Waters Pump Control Configuration page, under “Associate with an
instrument”, click the list in the box that corresponds to each enabled pump;
then select the appropriate instrument and serial number.

7. Click OK.
8. When prompted, click OK, to confirm and reset communications.

2.4 Configuring the CM-A

You must configure the Column Manager - Active Preheater (CM-A) in the console
software regardless of whether you are using MassLynx or Empower software.

To configure the CM-A:


1. From the Column Manager in the console software, click Configure >
Instrument.
2. In the Instrument Configuration dialog box, from the list on the right-hand side,
select “2 columns”.

Requirement: Ensure that the column-position selections on the left-hand
side are specified as shown below.

Restriction: Do not select more than two columns.


3. Click OK, to accept the configuration.
4. From the Column Manager in the console software, select Configure > Operating
Mode.
Result: The Operating Mode Configuration page appears.

5. Click Advanced, select 2 for the left and right positions, select 6 for the left and
right ports, and then click OK.
6. When the Configuration Changed dialog box appears, cycle the power to the
CM-A, and then click OK, to restart and open the console software.
7. Reset Communications in the Inlet Method Editor.
8. In the console software, select Column Manager, and click Configure >
Preheaters.

Result: The Preheater Configuration page appears.

Restriction: You can install only one pre-heater in each trough, on either the
left-hand or right-hand side. You select the pre-heater configuration for each
trough on the Preheater Configuration page.
9. Select Active or Passive for column positions 1 and 2.
10. Click OK.
11. When the Configuration Changed dialog box appears, cycle power to the CM-A,
and then click OK, to restart the console software.

2.5 Connecting external valves to the CM-A

Requirement: If you intend to upgrade an existing CM-A as part of a new 2D


system, consult your local service engineer, to ensure compatibility.

To connect an external valve:


1. Attach the adapter cable (part number 441000459) to the connector labeled
COM B on the rear panel of the CM-A.
2. Attach one end of the serial cable supplied with the valve to the adapter cable
and the other end to the valve.
3. Using the address dial on the rear of each valve, set the appropriate address.
Requirement: Each valve must have a unique address setting: 1, 2, or 3, that
corresponds to the external valve identification: 1, 2, or 3.
4. Power-on the CM-A.
5. Power-on the external valves.

3.1 Description of ACQUITY UPLC System with 2D

The illustration depicts an ACQUITY UPLC system with 2D Technology. The following
items are required components of the system:

• A column manager (CM-A), with programmable switching valves

3.1.1 Column manager (CM-A)
The column manager (CM-A) includes two 6-port, 2-position valves and two column
troughs with independent temperature control. You can use a maximum of two active
pre-heaters when running 2D applications in the CM-A. In the event table, you specify
the valve (Left Valve or Right Valve) and the position of each at a specific time.

Requirement: Confirm that each column is at the desired temperature before


running samples. It is possible to begin an injection before a column reaches its
temperature set point.

Restriction: You cannot use column heaters (CM-Aux) with 2D systems.

Tip: Bio-inert valves are intended for use with highly aqueous, highly ionic, mobile
phases.

3.1.2 Solvent manager


Typical system configurations include two binary solvent managers, or one quaternary
solvent manager and one binary solvent manager. ACQUITY UPLC Systems with 2D
Technology can use as many as three ACQUITY UPLC solvent managers.

Requirement: You must configure the quaternary solvent manager as the


first-dimension pump (Pump 1) in the Waters Pump Control software (see page 17).

Restriction: To avoid problems affecting retention time reproducibility, do not use a


quaternary solvent manager for the second dimension of an analysis.

3.1.3 Additional pumps


You can use as many as three 515 pumps, or one 1525 pump, in a 2D system. The
additional pumps are for at-column dilution or adding a reagent. The additional
pumps can achieve a flow rate of as many as 10 mL/min, at pressures up to 34,473
kPa (344 bar, 5000 psi). Both the 1525 pump and the pump control module (PCM)
that controls the 515 pumps communicate with the system’s workstation via IEEE
488.

3.1.4 External valves


The CM-A includes two, 6-port, 2-position valves, and can also independently control
as many as three external valves (listed below) through the analysis method. The
external valves feed via separate power supplies, communicate with the CM-A by
means of an RS232 cable connection (part number 441000459).

Important: If you intend to upgrade an existing CM-A as part of a new 2D system


that includes external valves, consult your local service engineer, to ensure
compatibility.

3.1.5 Tubing
High-pressure, critically clean, tubing assemblies are available for use with 2D
systems. You can choose stainless-steel or MP35N tubing assemblies, depending on
your application. Use MP35N for corrosion resistance in high-ionic strength aqueous
conditions, such as those needed for separating biological samples.

Configurations

This chapter gives details of system configurations.

4.1 Flow path configurations

ACQUITY UPLC Systems with 2D Technology provide maximum flexibility for


configuring flow paths.

These are some possible flow-path configurations:

• Trap and back-flush elution configuration


• Trap and back-flush elution with at-column dilution (ACD) configuration
• Trap and forward-flush elution configuration
• Heart-cutting configuration
• Parallel column regeneration configuration

Important: In the illustrations depicting each of these configurations, below, Pump


1 is designated the alpha pump and pump 2 the beta pump.

4.1.1 Trap and back-flush elution configuration


Note: During installation, a Waters service engineer performs a system-installation
test for a basic “trap and back-transfer” configuration, to ensure that system modules
perform optimally and that the fluid path is configured correctly.

Trapping occurs when analytes of interest are captured on a trapping column,


constituting the first dimension of the analysis, and then transferred to a second
column, for an analytical separation, the second dimension.

You can use a trap and back-flush elution configuration for various applications
including online sample preparation or simplifying a separation.

In this configuration, the alpha pump loads the sample onto column 1, trapping
analytes of interest. The alpha pump then performs a wash that retains analytes of
interest and allows some impurities to flow to waste. After the wash, the alpha pump
decreases its flow rate and the left-hand valve in the CM-A switches from position 1 to
position 2.

4.1.2 Trap and back-flush elution with at-column dilution
(ACD)
At-column dilution makes direct injection of a large-volume sample in strong solvent
possible. It does so by diluting the injected sample before it reaches the head of the
column. The following example describes ACD in a trap and back-transfer application.

Line A of the loading alpha pump carries organic solvent and pushes the sample into
the low-volume mixer (part number 205000272). Line B of the alpha pump carries
100% aqueous solution into the low-volume mixer, diluting the sample before it
reaches column 1.

With both the left-hand and right-hand CM-A valve in position 1, the alpha pump
loads the sample onto column 1.

The analytes of interest are then trapped on the head of column 1. The alpha pump
then stops, and the right-hand CM-A valve switches from position 1 to position 2.

The sample is injected into the flow produced by the alpha pump. The analytes of
interest pass through column 1, which acts like a filter, trapping impurities. When the
analytes pass through column 1, they are focused onto the head of column 2. The
alpha pump then decreases flow, and the left-hand CM-A valve switches from position
2 to position 1.

alpha pump starts a flow through column 2, to perform the analytical separation.

4.1.4.1 Valve usage


The following usage conditions for the trap and back-transfer configuration are
typical:

• For Pump 1, running water, a flow rate of 1.0 mL/min


• For pump B, running 50:50 acetonitrile/water, a flow rate of 0.7 mL/min
• Column 1 is a 2.1 × 30 mm column, with a particle size of 20 mm
• Column 2 is a 2.1 × 50-mm column, with a particle size of 1.7 mm

In this configuration, pump 1 (the alpha pump) produces pressures of 6895 kPa
(68.95 bar, 1,000 psi), and pump 2 (the beta pump) produces pressures of 62050
kPa (621 bar, 9,000 psi).

Recommendation: Replace valves after 50,000 cycles of typical use.

4.1.5 Heart-cutting configuration


Heart-cutting is a function whereby analytes of interest that elute from the first
analytical column are then diverted onto a second column, for an additional analytical
separation. Use heart-cutting for obtaining alternate selectivity or for reducing sample
load, for better resolution. The following illustration depicts one method of
heart-cutting.

4.2 Comprehensive 2D UPLC

Comprehensive two dimensional (2D) chromatography (C2DC) is a chromatographic


approach whereby two chromatographic systems are connected through the use of
high-pressure switching valves. The two systems (first and second dimensions) are
configured so that effluent from the first dimension is captured and redirected onto
the column of the second dimension. One or more switching valves and sampling
loops are connected so that the flow from the pumps of the respective systems can
alternate between the two sampling loops. Alternation allows for the collection of
effluent from the first dimension into one of the two sampling loops from where it is
diverted into the flow stream of the second dimension by means of a valve switch.
Following the flow’s diversion, the first dimension effluent is collected into the other
sampling loop while the contents of the first loop are processed by the second
dimension. By alternating the flow paths through the two sampling loops, all of the
first-dimension effluent can be, in theory, captured and diverted to the second
dimension, allowing the comprehensive collection and diversion of the entire
first-dimension separation. In essence, C2DC represents automated, on-line, fraction
collection of the effluent from the first dimension separation.

The coupling of two chromatographic systems, each possessing a column, presents


two potential advantages. First, it is a means by which the number of theoretical
plates can be increased for any given sample injection. The second potential
advantage concerning comprehensive 2D chromatography is the opportunity to gain
different or additional information about the sample. To realize this advantage, the
fundamental separation mechanisms of the two dimensions must differ in their
chromatographic conditions. The two dimensions (systems) must represent
orthogonal, or complementary, chromatographic techniques. For example, one
promising combination of C2DC involves partition-based chromatography (usually
reversed phase) in the first dimension and size-exclusion (SEC) or gel-permeation
chromatography (GPC) in the second dimension.

Note: When you configure the system for Comprehensive 2D UPLC using the repeat
feature, select the 2D repeat function, above the Binary Solvent Manager gradient
table and above the Column Manager event table.

Guideline: The time displayed on the last line of both the Binary Solvent Manager
gradient table and the Column Manager event table defines the duration of one cycle.
This duration repeats throughout a sample’s run time.

dangers associated with a product’s operation and maintenance. The symbols also
appear in product manuals where they accompany statements describing the hazards

A.1 Warning symbols

Warning symbols alert you to the risk of death, injury, or seriously adverse
physiological reactions associated with the misuse of an instrument of device. Heed all
warnings when you install, repair, or operate any Waters instrument or device. Waters

Warning: To avoid injury from bursting, nonmetallic tubing, heed these


precautions when working in the vicinity of such tubing when it is pressurized:
• Wear eye protection.
• Extinguish all nearby flames.
• Do not use tubing that is, or has been, stressed or kinked.
• Do not expose nonmetallic tubing to compounds with which it is chemically
incompatible: tetrahydrofuran, nitric acid, and sulfuric acid, for example.
• Be aware that some compounds, like methylene chloride and dimethyl
sulfoxide, can cause nonmetallic tubing to swell, significantly reducing the
pressure at which the tubing can rupture.

A.1.1.2 Biohazard warning
The following warning applies to Waters instruments and devices that can process
material containing biohazards, which are substances that contain biological agents
capable of producing harmful effects in humans.

Warning: To avoid infection with potentially infectious, human-sourced


products, inactivated microorganisms, and other biological materials, assume
that all biological fluids that you handle are infectious.
Specific precautions appear in the latest edition of the US National Institutes of
Health (NIH) publication, Biosafety in Microbiological and Biomedical
Laboratories (BMBL).
Observe Good Laboratory Practice (GLP) at all times, particularly when working
with hazardous materials, and consult the biohazard safety representative for
your organization regarding the proper use and handling of infectious
substances.

A.1.1.3 Biohazard and chemical hazard warning


This warning applies to Waters instruments and devices that can process biohazards,
corrosive materials, or toxic materials.

Warning: To avoid personal contamination with biohazards, toxic materials, or


corrosive materials, you must understand the hazards associated with their handling.

The Bottles Prohibited symbol alerts you to the risk of equipment damage caused by
solvent spills.

Prohibited: To avoid equipment damage caused by spilled solvent, do not


place reservoir bottles directly atop an instrument or device or on its front
ledge. Instead, place the bottles in the bottle tray, which serves as secondary
containment in the event of spills.

A.4 Required protection

The Use Eye Protection and Wear Protective Gloves symbols alert you to the
requirement for personal protective equipment. Select appropriate protective
equipment according to your organization’s standard operating procedures.

Requirement: Use eye protection when refilling or replacing solvent bottles.

Requirement: Wear clean, chemical-resistant, powder-free gloves when


handling samples.
