Initial support for MS dos/windows formatted FASTA files

implements targeted de novo peptide assembly

Bug fix (peptide sequences were previously not input in the reverse order, which resulted in shorter than usual peptide contig sequences*)

*The extension was effectively only possible from the C-terminal end of sequences
